While the Manchurian are related to the mongols, the samurai are much more related to the previous samurai who fought the mongols. Not only that, but the samurai also fight mounted archers on their home country, which makes them more familiar with fighting foes like the Machurians, unlike the latter, who won't have as much experience fighting foes similar to the samurai.

While the Manchurians are fierce in their own right, the samurai are born samurai, live samurai and die samurai, honing their skills their entire lives.

This one is tied. Both have fought through harsh wars between clans/tribes until they were united. One could argue the intensity or length of the wars, but that wouldn't make a huge difference.

This is where the samurai shines. The Manchu's armor at this period in time would be iron lamellar. The samurai's armor would be Tosei-Gusoku backed by kusari. The biggest difference is the more prominent usage steel in the samurai's armor, which was made and tested to be bulletproof with metallurgy taught by the Europeans.
