Raised in the same orphanage as his best friend Akihiko Sanada, Shinjiro Aragaki stayed close with his friend after the orphanage burned down in a fire, helping his friend through his grief when Sanada's sister died in that same fire. When the pair entered Gekkoukan Middle School, they joined with fellow student Mitsuru Kirijo to form S.E.E.S., a school club secretly dedicated to protecting people from the Shadows of Tartarus during the Dark Hour and uncovering what the mysterious purpose of the Dark Hour was. S.E.E.S. reveled in their success until, during an operation in 2007, Shinjiro's Persona went berserk, accidentally killing the mother of Ken Amada. Distraught at the accident, Shinjiro decides to leave S.E.E.S. to prevent his Persona from hurting anyone else.
For the next two years, Shinjiro politely but firmly rejects Sanada's attempts to get him to rejoin the team. In a mixture of committing a gradual suicide and to keep his Persona from lashing out, Shinjiro comes into contact with Strega, who sell him suppressants to keep his Persona subdued. In 2009, Shinjiro learns that S.E.E.S. is recruiting new students and making progress on learning about Tartarus, and to his frustration learns that Ken Amada has now joined S.E.E.S.. Hoping to protect Ken and face justice head-on, Shinjiro finally rejoins S.E.E.S. in September.
While reuniting with S.E.E.S., Shinjiro develops a bond with the new team leader. He eventually divulges to them that he knows he is dying, and his gratitude for helping him come to terms with his former actions. After a month of working together, Ken learns the truth and confronts Shinjiro at the same time Strega ambushes them both. When Takaya, the leader of Strega, attempts to shoot Ken, Shinjiro intercepts the bullet. Strega leaves just as the rest of S.E.E.S. arrive from their latest operation, and he dies happy knowing he was able to protect Ken and demands his allies keep fighting in his memory.
